There is something approaching logic behind this scene that reflects Shinji's self-image and worldview, surprisingly.

The phrase "let's go out for tea/coffee" is a common way of asking someone out. The way Kaji phrases it seemed quite forward, and with his ex, Misato, leaving the scene, it also gave the impression he was trying to "replace" her. Now contextualize this with Shinji's self image. He is all but emasculated both by his strict father and the women in his life who never address him like the strong, stereotypical man he wished he was. What this does is prompt Shinji to immediately be defensive upon perceiving a courting attempt, feeling the need to declare both his gender and, implicitly, his orientation. He felt the need to announce it out of concern it was not immediately obvious to Kaji. This defensive stance was meant to show how little he thinks of himself as a male, continuing the thread of showcasing Shinji's insecurity throughout Evangelion.
