Fat Tony Salerno was not tortured and murdered. He died in prison.

Bruno was outed by the 'commission' in NY. They used an unhappy Caponigro to get it done.
Caponigro turned on Bruno (Caponigro was the Consigliere) and either killed him or had him killed and 'took over' the family.
Caponigro wasn't smart enough to know that the 'commission' was going to double cross and kill him.
John 'Johnny Keys' Simone got caught up in all that, presumably supporting Caponigro, maybe even killing Bruno. Who knows.
