My Fan Theory: At the end of S1, Herobrine reincarnates Calvin by taking the remnants of his soul from his body and puts him in the S2 world, and every time Calvin respawns, its Herobrine resurrecting him, and the weird structures that would generate (the pillars and missing chunks) in S2 are because the Reincarnation and constant resurrections damaged Calvin's mind, causing him to not remember parts of the world, and all the monsters except for Herobrine and The Man from the Fog are figments of his imagination created by his damaged mind. The corruption of the S2 world was part of Calvin's soul decaying, Herobrine reincarnates him again, and puts him in the S3 world, the white figure in the sky is Calvin's original soul that went to Heaven, and its watching him from the afterlife, the all black figure that looks like a player that we saw is his soul from S2, but because part of the soul decayed, that soul is stuck wandering the world. The S3 world also corrupts (Part of Calvin's soul decays again), Herobrine reincarnates him again, and puts him in the current world, Herobrine isn't powerful enough to stop the decay of Calvin's soul, which caused Calvin's skin to be gray. Basically, the From the Fog series will end with either the full decay of Calvin's soul or Herobrine will find a way to stop the decay and be able to observe Calvin in this world he made, which would cause it to be just Herobrine and The Man From The Fog to be in the world, the Man from The Fog would stay because he's Herobrine's enforcer making sure Calvin doesn't find out the truth.
