That's why I always train my miners in a quarry (Quarry mod) set to at least 10000 mining operations and which produces only stone chunks.

Don't need quarries, except as a backup, just in case. I get all my materials like I usually do - some trade, but mostly from mining out maps and especially scavenging it from ruins, pristine ruins, city quests (RimCities), ship crashes, ship reactor start-up (Sparkling Worlds, Go Explore!), ship chunks, metal slag (Slag Refined Plus and other such mods), as well as recycling awful and poor quality weapons and apparel.

I also repair the stuff dropped by raiders (Mending) and harvest the prisoners dry (Harvest Everything, Death Rattle).

I've got a mod so only the best miner can mine ores.

So, moral of the story? Use long-range mining things, deep drills, and the Mines 2.0 mod if you want to mine in your base, without the deep drill infestation happens.
