Does this mean, that they all have to be apart of your crew at the same time? Or does it take into consideration, that you have had them as apart of your crew before?

There’s another free companion you can get called Rafael but he’s only available very late game after you complete the Entangled mission and it involves spoilers doing the secret ending where you save both universes

Lin and Heller disappeared for me :S They were there but after certain time they just gone. MAke sure you assign them to an outpost or ship pronto.
