Your "Pontoons" are too short. In actual floatplanes, they extend past the nose of the airplane. Try making yours as long as the fuselage of your SSTO.

I HAVE LITERALLY SPENT THE LAST DAY TRYING TO BUILD A RELIABLE DEPLOYMENT PLATFORM FOR MY SUBMARINE. WTF. WHY HAVEN'T I LEARNED ABOUT THIS SOONER???!!?

I made one with underwater wings (deployable to a 5° AoA) instead of a lifting body that lift the plane part out of the water and control surfaces to keep it straight.
Basically all the things a plane already has, but again and underwater.

You didn't have enough lift was your problem, not that you didn't have enough boosters .

you need high mounted wings so they don't enter the water and you need a very low takeoff velocity

The edge pontoons need to be the biggest ones, that should help, also cool idea, use inflatable pontoons so you can retract them when you get flying and reduce drag, and redeploy them when you go to land on the water

I was greatly disappointed. I travelled to the Cove location and it is not on consoles. Nor is the other 3 sites that was brought with 1.12.
Managed to find and revisit the Ancient Pyramid and KSC2 though ✌

Buoyancy was your issue. Too much weight on top, not enough buoyancy to stay afloat. Keep some of your pontoons spread out with a deeper center pontoon in the middle as well. When a sufficient speed is met, have breakaways that leave your pontoons in the water that reduces weight that let's the craft take off. Also, you need the pontoon to be longer on the central line because your center of gravity is off which is why you keep nose diving.
