It's two years late for an interpretation, but here's what I got.

The song is quite obviously about depression but I feel the 'Bottom of the pit' is a metaphor about how bad depression can get. This is because of how the phrase relates in my mind to 'Hitting rock bottom' meaning to be at one's worst. In addition to phrases like "I'd rather be dead on your couch" the dark end of the tunnel can be seen as death. Usually the 'light at the end of the tunnel' represents heaven or whatever paradise one believes in. To rather see the 'dark end of the tunnel' means that the singer doesn't care about what happens as long as the can escape the 'pit'.

To summarise the singer would rather die than see how much worse things could get, a wish to die rather than continue suffering.

The saddest thing of the song for me is that Allen said that he'd rather see the end of the tunnel (to be dead) than the bottom of the pit (to sucumb to his madness)... and then you realised that he didn't die, but he is in coma, suffering his nightmares forever (until Desmond saved him, at least).

My favorite part of this song is that the first two times he sings the chorus its quiet like Allen is singing to himself but the last time he sings it like Allen is screaming for someone to listen
