the game is clearly not meant for that.
The biggest city I've built in the game with 0% transit penalty or overcrowding penalty. Was 6,400 inhabitants, but it could have been a lot more, almost everyone used public transport and the bus/tram/elevated metro network had quite a bit more capacity.
The key is to do long-distance transport with public and private transport (all the time people spend traveling between cities is not spent within the city). And I would say that up to 15-20,000 inhabitants can make perfectly functional cities, without traffic problems.
