Perfect chaos was SINGLE HANDEDLY my favorite boss when i was a kid,
I would play it every day, even when I already got an S score on it AS WELL AS HARD MODE.

I like to think of this as if, Sonic doesn't know if he can beat Perfect Chaos without Super Sonic, and that's why the music sounds darker and more twisted. But, the most likely explanation is that the composers thought it better suited a boss fight (which they would be correct), because the writers at the time didn't know how to write Sonic characters.
